Virender Sehwag was 53 not out and Gautam Gambhir was on 46 as India stretched the lead to 301 runs.
Mishra, 25, playing only because of skipper Anil Kumble's absence due to injury, took five for 71, including the wicket of top-scorer Shane Watson to end the innings after tea.
All-rounder Watson (78) hit his maiden Test fifty and added 73 runs for the eighth wicket with Brett Lee (35) to lead a recovery from 167 for seven at lunch.
Watson hit 10 fours and a six to make some amends alongside the consistent Mike Hussey, who made 54 to avoid a total batting collapse after the top order caved in against pace and spin.
Paceman Ishant Sharma and off-spinner Harbhajan Singh took two wickets each. Saurav Ganguly (102), Sachin Tendulkar (88) and stand-in skipper Mahendra Singh Dhoni (92) guided India's first innings on day two.
The first match of the four-test series ended in a draw.
