India, already without injured off spinner Harbhajan Singh, sorely missed Kumble, who left the field on day three after suffering a deep cut to his left little finger while trying to take a catch.
Kumble needed 10 stitches in the wound and finally returned midway through the morning with his hand heavily bandaged.
Clarke, who struck a century on his test debut in India in 2004, batted positively.
He swung Mishra over mid-wicket for six and lofted Kumble over mid-on for four to reach his fifty.
Kumble struck close to lunch when he foxed Brad Haddin (17) to have him stumped.
Australia's top four batsmen hit fifties with openers Matthew Hayden (83), Simon Katich (64), skipper Ricky Ponting (87) and Mike Hussey (53) leading a firm response to India's big total.
India won the second test in Mohali by a record 320 runs after the first test in Bangalore was drawn.
The fourth and final test starts in Nagpur on Nov. 6.
